Suzuki GS500 Stall after a while and wont start for 5-10 min.

Hi guys, I'm new here. Name is Dmitry. Vehicle tech. with little two wheel repair experience (entirely rebuilded my bike) Currently riding on 97 gs500e. First of all I changed the carbs to newer 02-03 mikuni carbs. The bike runs with K&N free flow filter (the big one, replacing stock air filter housing entirely) and M4 open exhaust and dynojet jetkit. The bike was running good, till something happened.
The bike just suddenly stalls during a ride, or during stop on traffic light (last time stalled after 5km ride the second I stopped) and wont start unless I will wait for few minutes. The engine cranks, If I apply full throttle it fires up with very low RPM but only with starter motor spinning the engine. If i stop cranking - engine stalls again. My first guess was that carbs are flooding, but all adjustments looking good and the carb is clean (recleaned them at least 5 times during checks...)
