wont start when cold?

Ok as I mentioned in http://totalmotorcycle.com/BBS/viewtopic.php?t=30472

I plan on getting rid of my bike to buy a new one. With that said I am kinda confused on what to look for. Can my problem still be something with my charging system? What happened was it was 40F this morning when I got out of work. Bike wanted to start but would not start no matter where I set the choke. It did start for 1/2 second but then it backfired and wouldnt start after that. So I called my wife and she came picked me up (after I tried jumping the bike). Then I had to be back to work at 6:30pm so I left a little early and got here at 6 to try and do some figuring out in the daylight lol. Well anywho just for giggles I put the key in and the dang bike started right up without a hitch. Right now I have the battery in the maintenance shop charging on the trickle charger just so I can get it to full charge. my question is what should I look at that might be causing it to not start in "colder" weather? Other than loose/broken wiring.

Right now I am going to go take the K&N filter off and check it. I know it needs to be recharged but I havent done that yet. The other thing I am wondering is because of the backfire could it be the spark plugs?

well my filter is pretty gosh darn clean other than 1 bug.

I did find one of the 3 wires going to the stator motor that I had respliced looks like it caught fire and burned up so looks like my battery died because of that. Sigh back to the drawing board on that one lol. this time instead of quick disconnects and then heat shrink im gonna use a butt connector and heat shrink.
