I just bought a 2003 Ninja 250 that had 229 miles on it. This is exactly what I'm running into. Thinking the carbs might be gummed up I filled up the tank and added carb cleaner. I'll see what happens after a couple of tanks.
I'm running into the same issue with idle settings. The bike takes 4-5 minutes of light riding before it will even idle below 3,000 rpm's. No matter how much I screw around with the idle adjuster I can't seem to get it set correctly.
Sure hope it gets better with mileage. If not I guess I'll have to take it in.

I just took the Kawasaki Dealer today. The technician could not find anything wrong with the bike. I was so frustated since every single time I let the bike cool down for at least 3 hours, I need to run a choke for at least 5 - 7 min. Grrr ..... Any idea? Neutom72, please let me know if you find the answer or solution. I will be waiting on your good news.

I don't have any problem with the Idle Speed though. So far, I put 300mi and only the Choke problem.

if you dont leave the choke on for that long it stalls? i generally dont have to choke my bike at all, or just untill i get out of my driveway, then i turn it off.

Yes, the engine will be stall. If I put long enough, the bike is fine and fun to ride. The problem is the Kawasaki tech does not even know what wrong with bike. I will see him tomorrow since I just asked them if I could leave the bike overnight and show them the problem in the next morning.

It actually sounds more normal every time you describe it. Finish the break-in on the engine, have the 500 mile service done (or do it yourself)... and ride it more!
Mine could get cranky when first started when it was brand new (<500 miles)... partly the bike has to train you in how to start it, partly it is poorly tuned from the factory and needs its carb sync/valve job. And to be broken in (I'm sounding like a broken record here, aren't I?)
