Full faired bikes are definitely more aerodynamic. But, bikes in general, faired or not have horrible aerodynamics.

As some have stated some nakeds are detuned. Luckily, mine is not. Same exact engine as in the SV1000S. There are big differences in the rest of the bike though.

#1 No fairing (obviously)

#2 Handlebars instead of clip ons. Much higher than clips ons are and not such an extreme angle

#3 The pegs aren't set back and as high as much as the S model

The rest is almost exactly the same.

BTW Sev, I think anybody would pick the 599 as looking better when you put it up against one of the ugliest bikes every made.

Considering it's the best looking bike out there, I wouldn't blame them :P

Besides, the OP rides a ninja 500, so I had to compare it to that.

In all honesty I dislike the way most nakeds look, but that doesn't make me
like faired bikes any more. Most naked look to much like a faired bike with
the fairing cut away. Mostly because they use a similar frame. Obviously
there are some that stand out as looking better then others. But my fav is
my bike.

Not that I know of. For example, you can get an SV650, which is a naked bike with a round headlight. The SV650S is the faired version (well, half-faired) and comes with a different style of headlight.
The other difference between the SV and SV/S is that the S has clip on bars that are lower in relation to the seat than the naked SV. . .

NO one has mentioned that the other MAJOR difference between naked/faired bikes is the cost to fix if you drop it. Plastics will run into the multiple $100's very quickly for just a couple pieces broken/damaged.

The SV650S also has it's pegs located back and up about an inch in each direction. And the cost to fix came up a lot.
