The sputtering continues!!!

Okay, so I am having this problem with my F4I. When I first start the bike it runs like a champ, but after a couple of hours, it is all down hill from there. The bike starts sputtering, and the plugs are definetly fouling, # 2 & 3 to be exact. I am running a RS3 slip on, and I was told my A/F ratio could be off, and that a power commander could fix possibly fix it, well, It didn't. I swapped out the plugs already, and it still does it. Anyone else have a suggestion as to what could be going wrong with my bike?

Is the power commander mapped correctly for the mods you have done?

Working in a dealership I am seeing many of the Power Commanders failing. Disconnect and ride it.
Also, I can't remember if the coils are in the spark plug caps on this model or if it is a standard coil. If ignition coils are going bad, they like to do it when they are hot, and seeing as how you say #2 and #3 cylinder plugs are fouling that could be the culprit as those cylinders share the same coil.
