is it okay to put a cover on the bike while the pipes are still hot?

Most manufacturers of covers suggest you wait at least 15 minutes of turning your bike off before putting the cover on. Then only the aluminized part should touch the hot parts of the bike.

I use the Dowco Guardian cover myself.

Not a good idea unless you have a fancy cover like a Dowco Guardian, which has aluminized panels on the bottom to resist the heat from the pipes. Those covers will have silvery panels on the bottom.

If you don't have the panels on your cover, you should let the pipes cool first. It's really really hard to remove burnt-on nylon from exhaust pipes.
