Trouble with touch up paint

I bought my bike used from a dealership. One previous owner. It had been gently dropped one time in the parking lot of the dealership when it was being dropped off. The damage was minimal, but there were scratches in the paint on one side.
I ordered the touch up paint from BMW and finally got around to painting this weekend. The paint consisted of the actualy paint and a clear coat to go over it. My problem is that using the little brush I couldn't make the spots blend in with the original paint job. It's just three small areas, but to me it's just as noticable as it was before. The color matches but it's just not smooth.
Any suggestions on how to buff over those spots to smooth it over and blend it in?
