Honda CL360 firing problems

I have a 75 CL360 . Rebuilt the carbs and a bunch of other stuff. The problem is It only runs on 1 cylinder. Both have spark and fuel. A freind said take off the carb off the faulty cylinder and rebuild it again. I did that and now that cylinder fires but the other one(that was running before) does not fire. Again it still has spark and fuel. It also has a new battery. Any suggestions.

Is there an equalizer between the two carbs? That might be the problem. Also if they share a fuel line that might be the problem.
First thing I'd do though is take out the air filter and see if the extra air gets both cylinders working. Automatic decompressor?

Yes there is an equalizer. They both have seperate gas lines and I have tried taking off the air filters. Any other suggestions?

Take a voltage reading at the battery side of the coils (just turn the key on, don't start it).

Ok, I get a reading of 1.6 mV on the side that is not currently firing and 1.4 on the one that is. What does that tell me?

I'm going with johnj on this, only check the voltage at the plug wire, key on, engine off. If its not around 12v, that's a problem.

What can I do to fix the voltage problem? Would it be a short somewhere or something else?

Do you have a manual for your bike? You really need one. Anyway I was looking at my Chiltons Motorcycle and ATV Repair Manual 1945 - 85 and looked up the wiring diagram for your bike. Look at the upper spark plug,its wire goes to a coil. Follow the wire that goes down the page from the right side of that coil. It goes to a connector with two more wires. One of those wires goes to the other coil and the other one goes to the right switch bank on the handlebars (ON/OFF). That one provides the battery to the coils. That wire should have at least 12 volts on it unless that point is closed.
