engine trouble on a virago

I have a 1996 Yamaha Virago 750. It ran great until I ran out of gas a couple of weeks ago. After that, I had to replace the spark plugs. Now the bike sputters and coughs at about 2500rpm, and sometimes backfires with blue flame coming out the pipes. It seems to idle lower now too. What should I do?
