HD Smart System Security System Problems

I have an 07 Heritage and it came equipped with the factory alarm system. Here is my problem. I took on the task of swapping my handle bars with 16 inch Apes. I had to also replace all the cables and wire in the harness. Before starting the job, I disarmed the system. I also had the FOB in the vicinity of the bike. I figured I better disconnect the battery since I was doing wiring work. As soon as I disconnected the negative battery cable, the alarm started sounding. I played hell getting the @!#!!@ to shut off. Once I finished my project and got everything back together, I went to check out all my controls and I now have a dead bike. With the ignition switch off, the security light flickers as normal. When I turn the inition switch to IGN, the security light flashes about five times and then turns on steady. The horn and high beam work, the turn signals are dead, the run switch is dead, and the engine light does not illuminate at all.

I would have thought that somewhere in my owners manual it would have told me any specific procedures to follow when disconnecting the battery, but it does not.

I have rechecked all the wiring multiple times and it is wired correct.

HELP!!!

flip the off on thumb switch to off...turn key to off position....turn key back to accessories then to on...flip thumb switch back on....then start...proceed to wonder why that worked.

Here it is a year later and I'm experiencing the exact same problem on a 2009 Ultra that Dutch had with his Heritage. The security light stays on and turn signals do not operate. The manual states a steady light indicates the security system needs service. I thought my Fob might have screwed up, made a 2 hour trip on public transit to pick up the spare, no luck. I'll go back this morning and try the switch trick. Looks like Road America will be getting a call this AM.

UPDATE:Switch trick didn't work. Called Road America and after several calls and a 3 hour wait the driver wouldn't enter the parking lot to tow the bike. Called another tow service and was picked up in an hour. I'd recommend to everyone use Road America as a last result. I intend to let HOG, everyone I know, and the management at Road America know my feelings.

Back to the security problem.....the dealer connected the computer and got nothing, no codes, a complete blank. I'll pass on what they eventually find.
