Star Wreck: In the Pirkinning is not your run-of-the-mill parody aimed solely at Star Trek fans. It is a motion picture for everyone with a taste for action, humour and zany characters. It is the story of Emperor Pirk - a star fleet commander who declares himself a global overlord and decides to expand his reign beyond the farthest reaches of the universe. The story that unfolds amidst the space battles is a stark reminder of how dangerous the mixture of ambition, cowardice and stupidity is. Star Wreck: In the Pirkinning begins with Captain James B. Pirk of the starship Kickstart shipwrecked on the 21st century Earth with his crew. Originally from the distant future, Pirk and his crew travelled back in time to save the Earth from hostile aliens, but lost their ship and became stranded. Pirk's daily routine consists mainly of stuffing his face at the local fast food restaurant, and he is finding it difficult to convince the ladies he is, in fact, an intergalactic space hero from the future. As the prospects for humanity's conquest of space look increasingly bleaker, Pirk comes up with a questionable plan to save mankind's future... Plot
Star Wreck: In the Pirkinning starts off with the newly established P-Fleet warping into a remote region of space. They approch an anomaly, identified as a maggot hole (a parody of a sci-fi staple, the worm hole). On the bridge of the C.P.P. Potkustartti (translated as Kickstart). Captain James B. Pirk (Samuli Torssonen) reminices about the events that lead up to this, of which picks up where the previous movie, Star Wreck V: Lost Contact, left off. Pirk is stranded with his crew, Commander Dwarf (Timo Vuorensola) and Commander Info (Antti Satama), on turn-of-the-millennium Earth. Life is not good. Dwarf works in a small-time hot-dog stand, and Pirk is stuffing himself with hamburgers, while trying to pick up girls. Info's whereabouts are unknown.

During their stay on Earth, the timeline is wrecked beyond repair, so Pirk decides to take fate into his own hands. Pirk locates the space ship of the Vulgars (a parody of Star Trek's Vulcans), whose first contact mission was corrupted by a hedonistic rock star (Jeffrey Cochbrane) who took them into his charge, and their ship sold to Russia. Pirk incites the Russians at the Chanistanya nuclear research facility to a revolution and to build a new ship, the C.P.P. Kickstart. With the help of the Russians and their President Ulyanov (Kari Väänänen), the P-Fleet is born again, as Pirk's empire. Earth falls quickly under Pirk's rule, but the relatively primitive technology of the new P-Fleet's ships prevent them from expanding the new empire onto other habitable planets.

With Sergey Fukov's freak encounter with the aftermentioned "maggot hole" Pirk is given a new idea of conquest. Pirk's hunger for power and profound lack of reason makes him go through the maggot hole, behind which he finds a parallel universe. In this universe, history has taken a completely different path, leading to Babylon 5-like technology. Hell-bent on conquest, Emperor Pirk unwittingly reveals his plans of invading the parallel universe Earth to Captain Johnny K. Sherrypie, the commanding officer of the Babel 13 (resembling the Babylon 5 space station), by which he commits himself to a mortal battle with Babel 13's forces, decimating the fleet there. Sherrypie surrenders to the P-Fleet's forces, and lures a portain of the Kickstart's security detail and Pirk himself, with the promise of shore leave and a sexual encounter with one of Babel 13's female personnel, respectively.

However, Sherrypie later, along with security personnel, attempts to detain and execute Pirk, (who uses Sherrypie's habit of making speeches to gain the upper hand) although Pirk and his men evacuate, and the battle resumes with the intervention of relief forces lead by the Excavator, commanded by Festerbester. After a bitter fight, the P-Fleet suffers considerable loss, and Pirk's plan to destroy the Excavator backfires, allowing the Excavator to inflict heavy damage on the Kickstart. Crippled, the Kickstart is set on a collision course and the bridge personnel evacuate to Fukov's ship, the C.P.P. Kalinka. The collective destructive force of the Kickstart ramming the Excavator on the edge of a twist core split (A parody of Star Trek's warp core breach), and the Kalinka destroying the Excavator's bridge destroys the flagship. The remaining five P-Fleet ships move in on Babel 13, preparing to destroy it only to learn that Sherrypie's security officer Mikhail Garybrandy (Jari Ahola) has set the station's reactor to blow. The blast destroys the other ships and the Kalinka manages to escape through the maggot hole as soon as the entry gate is destroyed. However, the Kalinka spirals out of the anomaly, out of control, and crashes into what appears to be Earth, in an ice age. Pirk, Info and Dwarf manage to beam down to safety as the ship crashes. The ending mirrors Pirk's predicament in the beginning-he is stranded without a ship, during an uneventful time. Info suggests going into power saving mode and stopping the fleet from ever leaving, thus saving Pirk and the rest of P-Fleet. There is some controversy over whether they are, as Info suggests, stranded 11,000 years in the past, or if they are actually far in the future beyond hope (as suggested by the appearance of space debris when the camera zooms out from Earth just before the end credits).
